These adapters contain:<\/p>\n\n\n\n<ul class=\"wp-block-list\">\n<li><strong>P5 and P7 sequences<\/strong>: enable binding to the flow cell.<\/li>\n\n\n\n<li><strong>Sequencing primers<\/strong>: used for Read 1, Read 2, and index reads.<\/li>\n\n\n\n<li><strong>Indexes (i5 and i7)<\/strong>: short sequences (6\u201310 bases) used to distinguish samples during multiplexing. Index 1 (i7) is read first, followed by Index 2 (i5).<\/li>\n\n\n\n<li><strong>Unique Molecular Identifiers (UMIs)<\/strong>: sequences of 10\u201318 bases that allow identification of each DNA fragment and differentiation of PCR duplicates. Their position varies depending on the kit used (after i7, replacing i5, or at the beginning of Read 1).<\/li>\n<\/ul>\n\n\n\n<p><strong>Inline barcodes<\/strong> (integrated directly into Read 1 or 2) should not be confused with Illumina indexes. They are available on Illumina\u2019s official website: <a href=\"https:\/\/support-docs.illumina.com\/SHARE\/AdapterSequences\/Content\/AdapterSeq.htm\" target=\"_blank\" data-type=\"link\" data-id=\"https:\/\/support-docs.illumina.com\/SHARE\/AdapterSequences\/Content\/AdapterSeq.htm\" rel=\"noreferrer noopener\">Illumina Adapter Sequences<\/a><\/p>\n\n\n\n<div class=\"wp-block-buttons is-horizontal is-content-justification-center is-layout-flex wp-container-core-buttons-is-layout-03627597 wp-block-buttons-is-layout-flex\">\n<div class=\"wp-block-button\"><a class=\"wp-block-button__link wp-element-button\" href=\"#top-of-page\">Return to top of page<\/a><\/div>\n<\/div>\n\n\n\n<div style=\"height:35px\" aria-hidden=\"true\" class=\"wp-block-spacer\"><\/div>\n\n\n\n<hr class=\"wp-block-separator has-alpha-channel-opacity\" style=\"margin-top:24px;margin-bottom:24px\"\/>\n\n\n\n<h6 class=\"wp-block-heading has-blue-800-color has-text-color has-link-color wp-elements-db610f8c15ba2321a5dc460ea7b29154\" id=\"Library-sequence-complexity\">Library sequence complexity<\/h6>\n\n\n\n<div style=\"height:35px\" aria-hidden=\"true\" class=\"wp-block-spacer\"><\/div>\n\n\n\n<p>Illumina technology requires sufficient base diversity, particularly at the beginning of the read, to ensure optimal data quality.<\/p>\n\n\n\n<p>Libraries that do not exhibit a random distribution of bases (low complexity) must therefore be clearly identified, as they can reduce sequencing performance.<\/p>\n\n\n\n<p>Such libraries include:<\/p>\n\n\n\n<p>\u2022 <strong>Amplicons<\/strong> (PCR)<\/p>\n\n\n\n<p>\u2022 <strong>RAD libraries<\/strong> (restriction site\u2013associated DNA)<\/p>\n\n\n\n<p>\u2022 <strong>Reduced-complexity libraries used for methylation analysis<\/strong>, such as those generated by bisulfite conversion or enzymatic methylation (e.g., MethylSeq \/ EM-seq)<\/p>\n\n\n\n<p>To compensate for low complexity, the sequencing facility may add a control library (PhiX174, Illumina) at a level of 10 to 50%, depending on the initial library. However, this addition decreases the proportion of reads assigned to the samples of interest.<br><br>Sequencing data will be provided as is. The CES cannot be held responsible for issues related to the design, quality or sequence complexity of the libraries.<\/p>\n\n\n\n<hr class=\"wp-block-separator has-alpha-channel-opacity\" style=\"margin-top:24px;margin-bottom:24px\"\/>\n\n\n\n<h6 class=\"wp-block-heading has-blue-800-color has-text-color has-link-color wp-elements-6efbe73ba69ea9604192e85325cce186\" id=\"Diversity-of-indexed-libraries-and-multiplexing-recommendations\">Diversity of indexed libraries and multiplexing recommendations<a id=\"_msocom_1\"><\/a><\/h6>\n\n\n\n<div style=\"height:35px\" aria-hidden=\"true\" class=\"wp-block-spacer\"><\/div>\n\n\n\n<p>To ensure adequate diversity during index reads, it is recommended to pool at least three indexed libraries per sequencing lane. This practice helps maintain data quality, even for libraries with normal complexity.<\/p>\n\n\n\n<p><a><\/a><a><\/a><a><\/a>Specific requests regarding library pooling cannot always be accommodated.<\/p>\n\n\n\n<p>The CES reserves the right to modify multiplexing schemes without prior notice. Over-concentrated libraries will be diluted; QC will be repeated and may cause additional fees and delays.<\/li>\n\n\n\n<li>Replacement libraries must meet total requirements. Partial replacement (\u00ab top-ups\u00bb) will not be accepted.<\/li>\n\n\n\n<li>It is recommended to send an aliquot of your library.
